Output formats¶. Instead of the pretty display output, MView can write several useful multiple alignment formats. One can colour and compute identities with respect to a sequence other than the first/query sequence using the -reference option. This takes either the sequence identifier or an integer argument corresponding to the ranking or ordering of a sequence usually shown in the first labelling column of MView output.
By default MView outputs sequences in the same order they were read in and computes percent coverage and percent identity values (see Coverage and identity ). You can change the ordering with the -sort option:
