Despite the NanoDrop being an absolute godsend in the lab, it does have a small number of limitations, especially regarding sensitivity. The reported limit of detection for a NanoDrop 2000 is 2 ng/μL, but I would be careful when analysing samples below 10 ng/μL. Anything lower will require a more sensitive technique, such as qPCR or the Qubit.

The main reason people use the NanoDrop is to deduce the purity of their samples. This is generally indicated in two ratios: 260/280 and 260/230. These numbers correspond to the absorbance at the wavelengths 230, 260 and 280 nm. Notice that the curve given by the NanoDrop can actually be really informative – so don’t just focus on the ratios.

Check for air bubbles Since the NanoDrop can use volumes as low as 1 μL to measure the absorbance of the sample, any tiny air bubbles present in the sample will wreak havoc on your results. Take care when pipetting and ensure all of the sample is deposited onto the centre (the black dot) of the bottom pedestal.

The primary maintenance requirement of the NanoDrop 1000 Spectrophotometer is keeping the measurement pedestal surfaces clean. Upon completion of each sample measurement, wipe the sample from the upper and lower pedestals to prevent sample carryover and avoid residue buildup.
The patented sample retention system used by The Thermo Scientific™ NanoDrop™ 2000 and NanoDrop 2000c allows for the analysis of 0.5–2.0µl samples, without the need for cuvettes or capillaries. With the arm open, a sample is pipetted directly onto the pedestal. After the arm is closed, a sample column is formed.
